Abstract
Bakterija Listeria monocytogenes (L. monocytogenes) je grampozitiven znotrajcelični patogen, ki preko okužbe s hrano povzroči huda obolenja pri ljudeh z oslabljenim imunskim sistemom. V diplomskem seminarju smo s pomočjo podatkov iz proteinskih podatkovnih baz PDB in Uniprot ter brskalnika PubMed naredili pregled proteinov s poznano tridimenzionalno strukturo (3D). Klasifikacija proteinov glede na njihovo funkcijo je služila za predstavitev delovanja ključnih virulentnih dejavnikov, ki bakteriji omogočajo, da preide v notranjost celice in se povsem izogne prirojenemu imunskemu sistemu. Ključno vlogo pri razvoju okužbe in pri natančnem uravnavanju metabolizma in virulentnih dejavnikov imajo tudi cikličnih nukleotidi. Medtem, ko je bila vloga sekundarnega obveščevalca, cikličnega diadenozin monofosfata (c-di-AMP) pri L. monocytogenes v zadnjih letih dobro raziskana, pa je bila prisotnost cikličnega digvanozin monofosfata (c-di-GMP) ugotovljena šele nedavno. Med proteini z neznano funkcijo smo s pomočjo orodja BLAST in pregleda literature prepoznali tiste, ki vežejo ciklične nukleotide ali sodelujejo v njihovih signalnih poteh. Identificirali smo tri proteine, ki imajo zanimivo biološko vlogo. Protein Lmo2119 posredno uravnava koncentracijo c-di-AMP, Lmo0131 in Lmo0111 pa sta fosfodiesterazi, ki razgrajujeta c-di-GMP. Prepoznali smo tudi dva proteina (Lmo2462 oziroma DGC in Lmo0740), katerih funkcija je neznana, toda bi lahko imela potencialno vlogo pri vezavi cikličnih nukleotidov, saj tako nakazujejo anotacije v proteinskih bazah oziroma ohranjene proteinske domene in 3D struktura. Za zanesljivejše odgovore, bi bilo funkcijo obeh proteinov potrebno potrditi eksperimentalno.

Title:Overview and classification of proteins from Listeria monocytogenes based on tridimensional structure and potential biological function
Abstract:
L. monocytogenes is a gram-positive intracellular foodborne pathogen that causes potentially deadly disease listeriosis in immunocompromised individuals. Using data from databases PDB, Uniprot and MEDLINE, we have made an overview and functional classification of L. monocytogenes proteins with solved 3D structure. Based on overview we have described in detail the biological function of key virulence factors that help internalize L. monocytogenes into host cells and successfully evade host immune system. Also important are cyclic nucleotides, which play an important role in progression of host colonization and precise coordination of metabolism and virulence factors. While c-di-AMP has been given much interest in recent years and its role has been described in detail, the presence of secondary messenger c-di-GMP in L. monocytogenes has been only recently discovered. By using bioinformatic tool BLAST and reviewing of scientific literature we have examined the function of poorly annotated proteins within PDB and Uniprot databases. We have identified three proteins with interesting biological function. Lmo2119 indirectly regulates intracellular concentrations of c-di-AMP. Both, Lmo0131 and Lmo0111, are phosphodiesterases that were shown to degrade c-di-GMP. Furthermore, based on functional annotations within PDB and UniProt databases, conserved domains and 3D structure, we have identified two proteins with unknown function (lmo2462 or DGC and lmo0740) that could have potential role in binding cyclic nucleotides. However, their function remains to be determined experimentally.
